I don't think this is possible by default in RetroArch if your controls are seen as joystick input, but if they are read as keyboard input, you can map the individual keys to whatever controls you like. If this is important to you and your controls are read as joystick input, you could keymap the controls to be seen as keyboard input using something like xboxdrv.

I solved using a keyboard encoder like ipac2 instead of two separated gamepad encoders. Have to supply headers but I think it is a great solution, possibly cheaper. Installing the Retropie you will need to configure your gamepad first then you have to add game ROMs on it.
